What are the major concerns of bullet holes in jet liners at altitude (40,000)? Since the innner seal has a controlled leak, wouldn't a bullet hole simply make the valve close equaling the pressure? I know that the inner seal is has air constantly coming in and that air leaks out the back of the aircraft through a control valve. So what would a couple of bullet holes mean for an aircraft?

Exactly what you said.

the outflow valve apeture would attempt to compensate to maintain pressure. In any case, the airplane is not going to suddenly explode or decompress etc. The drain plunger in the lavs is bigger than a single bullet hole, and yet when the passenger raises the plunger to let the water out of the sink bowl, somehow all the little yellow masks stay where they are supposed to be.
